From what I've read, it's entirely in 3D.
Selick and Burton are both involved in the process of scanning the film for 3D exhibition, and both are said to be quite happy about it.

On a side note, Henry Selick is currently directing a stop motion feature, Coraline, that's being filmed with a stereoscopic digital rig for 3D exhibition.
