I'll put a vote in for
Lou & Mickey's. A bit pricey, but we've enjoyed it the last two times we've been to S.D.
I also thoroughly enjoyed touring the
USS Midway - a retired aircraft carrier that you can tour.
You can also have a beer and BBQ at the bar where they filmed part of Top Gun:
